成千上萬次的ChIP 實(shí)驗(yàn)告訴您,,這樣的結(jié)果才是“真陽性”

成人的字典里沒有“容易”二字,而做科研的人似乎對(duì)“不容易”有更深刻的理解,。每做一個(gè)新的實(shí)驗(yàn)猶如西游記中唐憎取經(jīng)路上的一次與妖魔鬼怪的搏斗,每一次實(shí)驗(yàn)的成功好似孫悟空降服了各路妖怪,。作為初學(xué)者,,一開始做常規(guī)的染色質(zhì)免疫共沉淀(ChIP)實(shí)驗(yàn),得到完好的DNA 需要耗時(shí)2天左右,,而在這兩天的實(shí)驗(yàn)過程中,,我們要對(duì)ChIP 實(shí)驗(yàn)的每一步都再三斟酌,對(duì)染色質(zhì)的質(zhì)量做準(zhǔn)確無誤的質(zhì)控后才能開始后續(xù)的IP與純化等步驟,。即使實(shí)驗(yàn)每一步都能順利,,但最終是否取得了真(zhen)陽性(jing),,還需要多個(gè)指標(biāo)來評(píng)價(jià)。

ChIP實(shí)驗(yàn)是通過抗體把DNA-Protein 的復(fù)合物沉淀下來,,然后對(duì)與蛋白結(jié)合的 DNA 進(jìn)行純化,, 隨后,進(jìn)一步對(duì)DNA 進(jìn)行普通PCR, qPCR 或者測序等實(shí)驗(yàn)來分析結(jié)果,。那如何來評(píng)價(jià)和計(jì)算ChIP-PCR的結(jié)果呢,?

一般情況下,一次嚴(yán)格的ChIP 實(shí)驗(yàn)會(huì)設(shè)置陽性對(duì)照組,、陰性對(duì)照組,、目的蛋白組及input對(duì)照。我們通??吹狡胀≒CR 的結(jié)果是圖1這樣的,,這里研究了PPARγ與LPL (脂蛋白脂肪酶,lipoprotein lipase) 啟動(dòng)子區(qū)的結(jié)合情況。與染色質(zhì)穩(wěn)定結(jié)合的RNA poll-II 作為陽性對(duì)照,,而ICAM-1是一個(gè)唯一定位于胞膜的蛋白,,可以作為陰性對(duì)照。很多時(shí)候,,陰性對(duì)照也可以是與目的抗體同源的IgG。

但是CST推薦使用實(shí)時(shí)PCR(qPCR)來分析CIP 結(jié)果,,因?yàn)樗嵌康?。因此,此文主要講的是ChIP-qPCR 的設(shè)置,、計(jì)算與評(píng)價(jià),。


關(guān)于 PCR 循環(huán)數(shù)

對(duì)于普通的PCR的單拷貝基因,我們建議使用大約30個(gè)PCR擴(kuò)增循環(huán),; 對(duì)于多拷貝基因,,如α衛(wèi)星重復(fù)序列,我們建議使用大約20個(gè)PCR擴(kuò)增循環(huán),,以確保PCR反應(yīng)在線性擴(kuò)增范圍內(nèi),。如果進(jìn)行太多循環(huán),則可以觀察到Input樣品,,目的蛋白IP樣品和IgG樣品之間的差異較小,,因?yàn)镻CR擴(kuò)增超出線性擴(kuò)增范圍并且所有信號(hào)變得飽和。 如果使用實(shí)時(shí)定量PCR(qPCR),,則推薦40個(gè)循環(huán)的擴(kuò)增,,因?yàn)閝PCR儀器能夠?qū)崟r(shí)記錄每一循環(huán)的產(chǎn)物信號(hào),通過還原完整擴(kuò)增曲線來計(jì)算最初模板DNA的豐度,。


ChIP-qPCR 的設(shè)置


ChIP-qPCR 的計(jì)算

計(jì)算CHIP-qPCR 富集效率時(shí),,一般是以相對(duì)Input信號(hào)富集比例來呈現(xiàn)的,,例如若做了單個(gè)2%Input,計(jì)算公式如下:

注:CT 值一般是指2-3次重復(fù)實(shí)驗(yàn)的平均CT值

而 CST 一直推薦通過稀釋不同比例的Input 來先建立qPCR  的標(biāo)準(zhǔn)曲線,標(biāo)準(zhǔn)曲線一般用來確定qPCR的反應(yīng)效率,。低擴(kuò)增效率(小于90%)可能由于Taq酶抑制劑的污染,、過高或未優(yōu)化的退火溫度、時(shí)間較久或已失活的Taq酶,、引物設(shè)計(jì)不合理或擴(kuò)增子含二級(jí)結(jié)構(gòu)等,。過高反應(yīng)率(大于105%)一般是由于引物二聚體或者非特異性擴(kuò)增。我們建議把Input 設(shè)置4個(gè)依次5倍稀釋的點(diǎn)來確保標(biāo)準(zhǔn)曲線能覆蓋實(shí)驗(yàn)中所有可能會(huì)用到的模版濃度(即形成寬的動(dòng)態(tài)范圍),。以總input染色質(zhì)的2%開始,,我們用這個(gè)稀釋梯度系列(2%、0.4%,、0.08%,、0.016%)來為每個(gè)input染色質(zhì)qPCR樣品建CT的標(biāo)準(zhǔn)曲線。標(biāo)準(zhǔn)曲線是模版起始濃度的對(duì)數(shù)值對(duì)CT 值得到的,,其后所得的線性回歸直線方程,,Pearson 相關(guān)系數(shù)(r)或決定系數(shù)(R2)可用來評(píng)價(jià)qPCR 反應(yīng)是否需要優(yōu)化。以下是如何制作標(biāo)準(zhǔn)曲線的方法及計(jì)算PCR 擴(kuò)增效率的公式,,可供參考,。

這樣我們就能通過將每個(gè)免疫沉淀樣品的qPCR反應(yīng)測出來的CT值轉(zhuǎn)變?yōu)楸硎究俰nput染色質(zhì)的百分比的值,,來計(jì)算每個(gè)免疫沉淀樣品的DNA豐富度,。


ChIP-qPCR 的評(píng)價(jià)

qPCR結(jié)果計(jì)算出來以后,我們還需要進(jìn)一步比較陽性,、陰性對(duì)照相對(duì)input富集豐度及目的信號(hào)相對(duì)于陽性,、陰性對(duì)照富集豐度的倍數(shù)。經(jīng)過成千上萬次的ChIP-qPCR,,CST 科學(xué)家給出了Q-PCR標(biāo)準(zhǔn)質(zhì)控:

1)組蛋白H3陽性對(duì)照相對(duì)input富集豐度正常值在1%-5%左右,;

2)陰性對(duì)照IgG相對(duì)input富集豐度應(yīng)低于0.1%。

3)當(dāng)靶標(biāo)抗體在目標(biāo)基因位點(diǎn)的相對(duì)富集豐度,,相比于非目標(biāo)基因位點(diǎn)(或陰性對(duì)照引物)的富集豐度比值超過3倍,,相對(duì)于陰性對(duì)照IgG的相對(duì)富集豐度比值達(dá)到8到10倍以上時(shí),ChIP結(jié)果信噪比達(dá)到合理范圍,,我們定義ChIP結(jié)果為陽性,。

4)一般情況下,組蛋白相對(duì)于input富集豐度在1-50%范圍,;轉(zhuǎn)錄因子或輔因子相對(duì)于input富集豐度在0.2-1%,。
